How about this one from LBT XI?

The gang is on the cliff overlooking the recently defoliated tree sweet tree. Cera is glaring down lividly at the empty tree, and Petrie (almost cheerfully) asks her:
“So, Cera, you mad you not gonna get first bite of tree sweets?”
Cera, using a tone that is downright terrifying even by her standards, replies:
“WHAT DO YOU THINK?!”
A moment later, after recovering from his unexpected flight and subsequent crash landing, Petrie hazards a guess:
“Uh...yes?”

Not only is the way they say the lines funny, but their expressions (Cera’s in particular) are absolutely hilarious!

EDIT: Yay, my 200th post! I’ve made it to Ducky level! Yep yep yep!

In the thirteenth movie, Doofah turns around, sees Cera, then she goes running, somehow trips over Petrie, and when she gets up, all he says is, "Uh, ow..." I watched that part of the movie five times, and I was laughing every time.

Petrie: It get's ALL shakily...like Cera when she mad.

In LBT 3, shortly after Topsy nearly gets himself and Cera killed in the forest fire:

Grandma Longneck: "We must come up with a plan to free the water."
Topps: "I have a plan."
Mr. Clubtail: "I hope it's better than your fire escape plan."

Also, from LBT 11, after Littlefoot first sees the Tinysauruses and screams and then runs off:

Tria: "It sure sounded to me like somebody screamed."
Topsy: "Naaah, what would anybody have to scream about on a beautiful day like today?"
*notices the tree-sweets are all gone*
Topsy: "AHHHHHHHHHHHHHHHHHHHHHHHHHHHH!!!!!!!!!"
...
Grandma Longneck: "What was that?"
Grandpa Longneck: "Eh... Mr. Threehorn again."
Grandma Longneck: "But what's wrong?"
Grandpa Longneck: "I don't know, but I'm sure he'll tell us..."

Grandpa's deadpan delivery is what completes the scene.

For some reason, at any time, first thing that comes to my mind when I thing about LBT and somethiing funny, always, I see scene from my head when gang of seven stands on small cliff island surrounded by lava, no escape, and suddenly Chomper says "I hate to say it, but I'm hungry..."

(Ducky's answer is brilliant as well: "I wish you wasn't looking at me when you said that...")

it just killed me back then, and I still laugh at this, and this quote became my favorite.

Cera: “I said, can I go play with Littlefoot?”
*still no response from Topps and Tria*
Cera: “So bye, I’m going out to the Mysterious Beyond to see if I can get eaten by a sharptooth...”
Topps: “Ok. Don’t be late”

Grandma: "But you forgot the most important wisdom. Stay in the Great Valley."
Ducky: "Hah, we have trouble with that one, yep, yep, yep."

The funniest part I could think of was from the fifth movie; Littlefoot and Ducky ran for cover in a log during the locust attack, and Cera tried to hide in it as well; however, she got stuck with her butt hanging out. The log seemed awfully small, but, Littlefoot managed to fit quite easily.

LBT IV: When Dil nearly eats Ichy

Ichy: Don't swallow, Dil, it's me, Ichy!

Dil: Ichy?

Ichy: Open up, you idiot!

Dil opens her mouth and Ichy flies out

These are the only scenes I could think of at the top of my head that I still find funny.

I think their facial expressions are pretty hilarious as well as in the episode "The Big Freeze" when Cera had to scream to get the Adults attention when trapped in the avalanche seemed pretty funny, as well as when Sierra in The Stone Of Cold Fire" was making fun of Ducky saying "All she does is No, No, No, and Yup, Yup, Yup, Its driving me Nuts, Nuts, NUTS!" It was pretty funny as well
