Littlefoot: Watching someone he's close to die.
Cera: Suffering something that says she's weak.
Ducky: Drowning.
Spike: Running out of food.
Chomper: Giving in to his carnivorous side by eating one of his friends.
Ruby: Giving in to her carnivorous side by eating one of her friends.
Petrie: Pterano murdering his mother and siblings.
Momma Longneck: Losing those she loves.
Grandma and Grandpa Longneck: Losing their grandson and their home on the same day.
Mr. Threehorn: Same as Cera.
Ducky and Spike's mom: Same as Ducky.
Petrie's mom: Pterano murdering her kids.
Mr. Thicknose: The idea of losing his dignity for good.
Mr. Clubtail: Nothing, mwuhahaha!!  
Hyp: His father becoming abusive to the breaking point.
Mutt: Being alone.
Nodd: The idea of not having at least some control.
Bron: Losing either of his kids.

Funny, I got into Harry Potter too right after being a LBT fan.  I was also around 12.  Continued till I was 18 when the final book came out.  

I think you nailed what I believe is Chomper's worst fear.  However, I think Doc's worst fear is that other longnecks around him will die like his family (mentioned in the song)

I think Strutt is terrified of his brother and I actually wonder if Ozzy's worst fear is that someday Strutt might stand up to him.

I think Ruby's worst fear is unknown from what we've seen.  I made it that she won't be taken seriously or whatnot and that almost gets her into trouble as she is stuck with a moral choice between joining an evil regime where she could have power and siding with her friends.

I think Littlefoot's worst fear is, apart from losing someone, that, if Chomper goes bad, that he, having taken him in, might feel awful if Chomper starts killing and also that he might have to fight his old friend.  

I think Cera is more afraid of lightning than Rinkus and Sierra are.  

Pterano I made afraid that he'd lose Petrie like he lost Petrie's father.  

Petrie seems to be afraid of a lot.  I made his worst fear that he won't impress Perrin (his girlfriend).  

Littlefoot also would fear that Ali won't like him and that his herd will be doomed as he's the last, it would seem, to be able to procreate.  

I don't think Pterano is capable of murder.  Rinkus and Sierra, yes.  Pterano, no.

Littlefoot - That sharptooth gets rid of everything he loves, and he's stuck in the spike bushes and can't help, only watch and watch...

Cera - Tricia died and she couldn't help her.

Ducky - Her friends and family are gone, and she's sinking and suffocates in cold darkness.

Petrie - His home, family, and friends, are dying under falling sky fire stones.

Spike - He can't make any move when his friends are dying

Chomper - Littlefoot lies dead under his feet, and he has blood on his teeth... And he can see reflection of himself in water surface.

Ruby - Everyone she loved are eaten by sharpteeth.

Topps -He loses his lovely family.

Tria - The same as above.

Pterano - Again due to his actions many dinosaurs died. He can't live with this anymore.

Ali - World covers with fog, and he loses everyone in sight and stays cold and alone.

Mr. Thicknose - Being alone in the world.

Grandpa Lognneck - losing his wife and grandson.

Grandma Longneck - losing his husband and grandson.

Bron - Littlefoot and Shorty died because he couldn't come in time.

Mo - Water sharpteeth and his family...

Hyp - Beingalone and forgotten by everyone.

Red Claw - That friend of herbivores defeats him.

Dil - Being completely blind or stay in complete darkness, alone.

Ichy - Somebody ets him.

Ozzy - Being chased, eaten or killed by someone.

Shorty - Rejected by Bron and everyone others and went to excile.
